Brite Lites is the first song I thought of when seeing this thread.. I’ve never seen this version tho and it makes it even more frightening ! 
I remember when I first heard Brite Lites I didn’t want to listen to it for a long time because it genuinely scared me, the intro, the random “scratching”, the background noise etc.

One song that fits the bill would be the cover of Hurt by Nine Inch Nails. the whole song sounds very sad and sorrowful, but still somewhat scary with the ambiance in the background. But the real scary part is the loud as fuck jump scare at the very end. They really knew what they were doing with that song. 

 

Also, I would say that lots of weird and bizarre neo-folk and avant-garde music that i listen to could qualify as scary, or at very least weird and off-putting. Some albums and songs by Current 93 and Nurse With Wound range from pretty sounding, to bizarre to downright terrifying. Also some tracks by the band Xiu Xiu have some eerie qualities. Particularly their first three albums.
